So I know the way to fix it is to reinstall and copy saves, but I will describe my bug because maybe someone can fix it and that makes a better game

so after I beat BOTM for the first time (i played this game 80% through a few times), and jumped into the hole, there was a uber long high speed water tunnel, I actually thought I was going to drown so I was spamming hypos while being pushed through. Anyway when I regained control of the hacker, primary fire (despite correct keybind) kept opening the menu.

I tried to start a new game and see if it would go away, but the new game was broken too, and then what started to happen is every time when I exit SS2 it hangs my PC completely and I am forced to restart.

Has anyone see this before? I thought the collision through the water tunnel was super 'turbulent', it seemed I have gotten stuck too many times, I wonder if there was some kind of overflow from the physics engine or something like this that corrupted some game value? I thought it was kinda odd but its a highly modified old engine.

ok. delete user.bnd to reset the controls to the default state.

Hmm, there appears to have been another USER.BND file that was created around the time I got to where am I, so I deleted it, but now the game hangs the PC when you try to start it, not only when you try to exit it.. so I can't test anything anymore. I will have to reinstall but my patience has run thin.. so I will take a break from SS2 for now.
