Installed the SS2Tool with all options checked.
Copy the "shock" folder from the CD. Then start SSS2Tool. When it asks you where you want to install, choose the "shock" folder you just copied over.
I copied the shock folder from the cd to my root "C:\SHOCK".
Ran the tool and selected all options and choose the following path "C:\sshock2".

What Enchantermon said. Look, the SS2Tool is an installer, that will install bug fixes on your game. You can have it anywhere you like, doesn't matter. When you start it you will get a bunch of options and you'll be able to choose where to install these bug fixes to. The path you give there has to be the "shock" game folder. It's really quite simple.
Figured out what I was doing wrong. I wasn't directing the installer (SS2Tools) to install to the same folder "C:\SHOCK".
