If I had to chose for me it would definitely be option 2, but even then, while I really like the energy of the track, it kind of lacks that "oh my god Shodan is going to rule over the entire universe, probably" desperate vibe the base game is going for.
But I didn't play the bossfight with the track playing, maybe it works much better in practice than I think.

also, how to set up your mod to be mod manager compatible - place your modified files into a folder that mirrors the name of the original crf file (omit the extension), zip the folder, done.

This is great. Had I known about this extended mix of James L. Venable sooner, I would've used it. In fact, I'll create a shortened remix from the fragments and then include it as 'Option 1'.

I can also partly understand your musical perspective and reasoning about 'Option 2'. On my first playthrough, it was a fast-paced race to deactivate the shields whilst avoiding electrified floors, projectiles, and SHODAN's mocking personified avatars - so it always did for me personally. Also, the mod track has a motivational and slightly 'heroic' quality, which I think is fitting for the finale. Even 'Med Sci 1' is sometimes pretty hectic for the introductory area, ha.

Imagine what the soundtrack for having drunk fifty Red Bulls would sound like. It's a level of manic that doesn't particularly match the pace of the final SHODAN fight. Even for a racing game like Wipeout or F-Zero it would be a bit high-strung.

As far as James L. Venable tracks go, something like this would be a better match for SS2, both in terms of tempo and instrumentation:

IMPORTANT NOTE: This music can ONLY be triggered by crossing a certain point in the boss arena. To do this quickly, continue advancing to the right as soon as the fight commences. Also, I got fewer audio-related problems with 'Positional Sound Bias" set to the middle of the scale in options.

This mod adds one of two (your choice) looping music tracks to the SHODAN boss fight. I created a remix using fragments by James L. Venable.
