What order do files get processed in if they are in the same directory? For example, if medsci1.mis and medsci1.mis.dml are both located in the DMM\MedMod directory, which happens first? Does the .mis file replacement happen, and then the .dml is applied to that, or is it possible that the .dml is applied to the original .mis, and then the .mis replacement takes place?

medsci1.mis file with the highest priority will be used, any other medsci1.mis with lower priority will be discarded. all medsci1.mis.dml files in valid modpaths will be loaded and applied (to the medsci1.mis with the highest priority).
that's why you can have multiple gamesys/mission mods loaded, as long as they are dml based.

That makes sense. I was trying to come up with an alternative theory as to why my dml was not working as expected. Other than the obvious one that I was doing it wrong.
