It doesn't "restore" the boss fight music since it never existed in vanilla SS2. The music is an SCP enhancement.

As mod it does not work for me
\GoG\System Shock 2 Remastered\mods\SS2_Combined_Sound_Mod.kpf\snd\songs\*.wav

but if I add the wav files into sshock2.kpf then it works perfectly

yeah, they seem to have a gremlin in the sound resource loader, doing exactly what you have described.
